Can the plunging at the end mill be enough to flatten the bottom?
In a typical end mill, it is not possible to process the bottom surface flat only with plunging .
The reason is that the end cutting edge is not flat.
If you need a flat shape on the bottom, you need a tool for counterboring machining.
